If I have tasks assigned to me in a given application, are they always listed from the newest to the oldest? Can I somehow make a given application stand out so that it is at the top of the to-do list?

I'm not bringing good news, but as far as i know, there is no way to change the behavior of My Tasks.
You get it as is, without any possibility to change.
What you can do with some javascript though is a dashboard that mimics, how my tasks work. I've posted some time ago User Voice, that could make it regular feature:
